2006 silverado service break system codes c0035 c0041 c00245 HELP!!!!!

Ok, very long story first i decided to take my truck into the dealer to get the noise in the steering shaft fixed ok everything should be fine nope. I got to reading the service and noticed they did alot more stuff than what i asked. i saw pcm update on the ticket, i thought to myself oh s**t because i had my hypertech programmer installed i forgot to take it out before i dropped the truck off. well i took it home and a few miles after i left i get this message in  the cluster "service brake system" and the abs and brake light come on great! so i turn around and take it back argue with the guy they take it back in has it for 4 days calls me and says we cant find anything wrong with it. Really! Then they start telling me what custom modifications i have done to the truck is what is cause the service brake system. not even going to go there! anyway they said it could need a new pcm because the hypertech program that was still in it effected the update they did and is causing the problem and of coarse they wont warranty it because i left the program in there. ok so i go home take matters into my own hands. i use the hypertech programmer to see what codes it brings up c0035 left front wheel sensor, c0041 right front wheel sensor, and c0245 wheel speed sensor frequency error. wheel sensors are working to specs as they should all connections are good including the abs plugs. I didnt know what else it could be so i decided to buy a new pcm, came in, installed it. guess what same sh*t!! i have not idea. I noticed however when i clear the codes with my programmer and the second i turn the key off and turn it right back on without starting it or driving it any where the codes are in the computer again. I am leading towards the abs module but i would be guessing. any info would be greatly appreciated tired of the crap on my instrument cluster.

if you remove the download and put it back in will it reset it?

they hypertech, with it in or out it doesnt matter i still get the trouble codes, what ever the dealer did they screw up a module somewhere as soon as i drove it away from the dealer those lights came on and i didnt drop it off like that

thats a tuff one. do you know if they flashed any other modules?

not sure all that was on the service ticket was update pcm. i asked him why he did that all i wanted was the steering shaft fixed he said it was a required update for the e85
